Copy the ezfla_up.bin file to your Mini-SD card. Hold the R Trigger and turn on your DS. The Loader will update. Ensure the file is not called ezfla_up.bin.bin due to windows hiding file extentions.
The Core is used to build your own version of Moonshell. Replace the original file in the Moonshell archive with the one this one before building. This will ensure it works on the EZ4 cart. It has been superceded by moonshell natively supporting the EZ4. The wiki provides more details on how to compile this.
A few points:
To use use software you don't need a special Mini-SD reader/writer. Any will work. The directory in the right hand window should point to your Mini-SD card. You can do this by selecting 'Config' and the '...' button after the Send Path information.
To add roms you click 'Open' and (multi)select a DS rom. You can then select 'Send' and the rom(s) will be copied.
Please try to download from the main link and not the mirror. My ISP doesn't care about traffic, and should be quite fast. Downloading the 7Zip files will reduce bandwidth on both sites and would be appreciated as well.
That's good to know that it doesn't require proprietary hardware (which I thought the reader/writer that came with it was). I should be able to mess around with it then w/o having the EZ4.
About the single write... Will they ever learn!? It's not that hard to queue files to write...
edit: Damn.. I hope they abandon the naming of the software with the build date as a version. That'll just confuse/annoy people (me included).

Theoretically, yes. The EZ4 Client will patch the file and save it to where ever you want. You could then load that patched rom into EZManager and copy it to your EZ3 cart. Whether EZManager will attempt to repatch it, I don't know.

There are only 4-5 games that didn't work by other methods that still won't work after the EZ4 software patches them but it has worked with many games that I haven't been able to get to work before. Yeah, Brain Age still doesn't work. Tetris didn't work (without the patch). But, a lot have worked. My question is, why is the EZ team holding out the capabilities with EZ3, and giving it all to EZ4? They better put it on their next release with EZ3, or they're holding it off for wanting people to buy the EZ4. I'm sure they're not, but, I'm just saying, it'd be messed up if they didn't put it in their next release.
Well you can't really blame them for wanting to work mostly on their new device and get everything up to speed on it before they make the next version of EZManager (which will hopefully compile all the patching processes tin a library that's easily updated and that will get rid of the need for finding the right version of EZManager to use). Afterall the EZ3 was never marketed to play DS games on and the EZ team has gone above and beyond what many manufacturers have done. Most people with last generation flash carts need to use generic patch programs and hope they work.

Ok, so using the ez4 loader on a ez3 card semi works, you can have games on the nor section startup and play, but games on the other side just make the os freeze. Will the ez4 loader ever work on the ez3 correctly? I want long filename support?!
Not bloody likely. Unless the EZTeam decides to combine EZ3 and EZ4 Software into something like "EZSuite" or something else, the EZ4 loader will not work as an EZ3 loader.

hey i downloaded moonshell 13.7 from that link above, and when i boot it on my ds, a GameBoy screen comes out. It was working fine before and now it shows this..could it be a virus that infected the file?

Let me guess, you tried downloading the core file and not the larger moonshell 1.3 file.
The core file is just that, it's the core or kernel of moonshell. On it's own it's all but useless. Grab the main file and try that. It's the one in the archive that ends in .ds.gba.
