I was wondering if there is any way to get my Japanese save file to work with the US version of the game. Usually with any other game, the Japanese save files work fine, but it seems that for this one, as I try to load any of my old files, I get either black or white screens. Is it possible for a new kernel to fix this or is it unfixable?

Broadly speaking there are three things that can happen.

1) The game works fine.

2) There is a minor bug (the names in FF3 were left as shiftJIS but the save otherwise worked)

3) The save is fundamentally different between regions.
It could be something simple or it could be extremely complex (either way a new loader/patch is not going to help).

You have 3 options now though.

1) Find/make a save editor (most games that have them are fairly trivial saves or the product of extensive reverse engineering) and get your stats and whatnot back.
2) Backport the US release to the Japanese one (been done once or twice but unlikely to be that easy.
3) Hack the save file to match. No idea how hard this will be (more likely hard than not) and probably will take longer than just playing the game again.

Option 1) is the most likely route (there are a couple of threads on save hacking both around here and at places like gbatemp, if you can do some of the groundwork then you are more likely to get some help), 2) most people go the other way and undub the US title and I already shot down 3).
